So, about 75% of the time, whenever I click a link on the wiki, it actually downloads the file to my computer instead.
I've gone around on other wikis, and have not had this issue.
I've clicked on multiple links and calculated that out of 500 times, approximately 375 of them opened the download instead of going to that link.

It's a little frustrating. Help?

I can personally say I've never had this problem. I know you're not using IE (lol) but maybe it's something browser-wise?

I've just spent several minutes in the wiki (using Chrome) randomly clicking link after link, and have not once been prompted to download anything to my computer. Basically, I can't replicate this behaviour at all.

Ceru, can you please give us an example of a link you clicked that does this? Also, maybe tell us what Add-Ons you have installed? Maybe something there is causing this weird behaviour?

Here's a few suggestions to try:
1. Clear your cache.
2. Check your installed programs and see if there are any "download manager"-type (like Internet Download Manager) programs installed and remove them.
3. Run both an antivirus and antimalware program in Safe Mode, using the most thorough method the program provides.
